How can use sqm_annot.pl? can you give an example?
I need to host 2 samples by sqm_mapper.pl, but the output is always a filtered sample for fq. Why?

I expect better mainly assembly .
I don't think Trimmomatic has been carried out when " SqueezeMeta.pl -m coassembly -p PJ1 -s test.sample.rm_host -f rm_host -miniden 50 -t 100 --cleaning --nopfam" is used. 
There is no log record of using this Trimmomatic.
