Try deleting your bootstrap-settings.json file and letting Meteor remake it. They are definitely there or at least appear to be included.
Currently the mixins are simply exposed for use in construction and cannot be overridden. I've not run into the use case of overriding mixins however I can see why this...
I've researched this a bit and I don't easily find the editing of mixins as a common use case. Out of curiosity what are you attempting?
@mzygmunt What is your use case for overriding mixins? I could potentially add this but I can't think of a use case for this.
