Removed duplication of data in the logic members with those in the configuration.

… from DiscoveryLogic.java. I replaced the variables with separateCountsByColVis = DiscoveryQueryConfiguration.getSeparateCountsByColVis() and DiscoveryQueryConfiguration.getShowReferenceCount(). This was to avoid duplication of data in the logic members with those in the conifgurtion.
