I had the same problem, almost hit the production server. Its some cleanup logic in CFS that tries to remove files not referenced anymore. See here: https://github.com/CollectionFS/Meteor-CollectionFS/blob/f28a3fcbfe86b999fcb2896363134fa9753d152e/packages/worker/fileWorker.js#L55

Yes, I will merge the latest Meteor upstream changes soon(ish) tho I'm a bit short on time these days so pull-requests are also welcome :)

The guys from Gliese-Technology did this particularly well: https://github.com/gliese-technology/mylar-meteor-changes - but merging new changes from meteor-core becomes somewhat difficult with their approach
