+1 on keeping the hierarchy if possible. Honestly something as simple as just prefixing emails with a -> might be sufficient. Right now for me atleast the biggest pain point...

Ah okay I see what you mean. Just to clarify will merging actually merge the files locally or will it just do it within the mboxview database/store?

Seems like something is either getting broken or corrupt and breaking backups. At this point Im tempted to just nuke my whole install without a backup and start from scratch....
