Right now the only way to do it is manually by logging via "vagrant ssh" and running commands. Pear should be available, so you'd type something like "pear install blah"....
Those warnings seem normal with a default setup. I get them too. I'll see if I can adjust some settings. Though I've been thinking of finding an alternative to phpMyAdmin...
