That's because you need a save file, it gets stuck when trying to create a new save file so you need one already made to go in-game.
I tested this with snes9x_3ds, virtuanes_3ds, and picodrive_3ds and can confirm that they all still have this same issue on all old 3DS's on 11.6, new 3DS's load just fine.
