Oh, I think you should use the specified Caffe version. Caffe branch that is working is included in the repository as a submodule. Could you please try with that version?

Can you try to first build FLANN and then install the library? ``` cd libs/flann mkdir build && cd build cmake -DCMAKE_INSTALL_PREFIX= .. make -j8 make install ```
Did you run `cmake install` or `make install`?
