It's possibly related to the resolution of 1kb. I reran on a different .hic at 5kb and it produced the expected output files.
I am also interested to hear how multimapping reads are treated by Ribocode
Hi, @mt1022 did you come to a conclusion about this? Are adj pvalues different when you set the cutoff to 1?
