Any update on this? Are you able to reproduce it on the most recent builds? If so, can you give us exact build numbers for Craftbukkit and HoloAPI as well...
Do you make the changes while the server is shut down? You can also try making the changes while the server is running then doing /holo reload.
Did you test this? Pulling "potential fixes" is not a good idea for a large project.
Let us know if you have other ideas for permissions or how we can best implement this! It's definitely planned, but not at the top of the list quite yet.
