I got the same issue. It mostly happens with Finder and Preview windows, so what I usually do (it happened a couple of times already) is delete all Amethyst settings...

It is worth nothing that I started to experience this issue after the supplemental update 10.15.4, so it may be related (or not). Maybe the update introduced some window state...
