Судя по всему он иногда падает, т.к ткинтер не safe-thread. По ссылке ниже предлагают использовать обертку mttkinter https://stackoverflow.com/questions/14694408/runtimeerror-main-thread-is-not-in-main-loop Либо есть вариант выполнять композирование в отдельном процессе и возвращать результат.
Looks like problem presists only if you redirecting stdout. subprocess. Popen without redirecting works normally. (I accidentally closed it, sorry)
