I just had this exact issue, breaking a storage block holding down the vein mining button ` the server then crashed. It was a max size warehouse max tier but...
Just tried to play this with my son and ended up here... :-(
what you suggest is a good thing to try. I can't test right now as its Minecraft time with my 7-year-old but I can try that later on and feed-back.
