i got this same problem, after solving the "Not all cpks needed (ALL_USEU.CPK and PATCH1.CPK) are found in top directory" that i fixed just doing "dump romfs" in yuzu to...
god just sent a solution right up of us, in resume download Aemulus 6.4.5.7 and do NOT update
the original solution is in the issue "Fix the .NET 7 releases (problems with unpacking base files (P5R Switch))"
Open Yuzu, right click on your P5R and go to "Open mod folder" or something like that, copy the direction of the folder and paste on output
remember to click the hammer to apply mods, and if nothing works try to execute Aemulus as administrator
do you have a up to date Yuzu or a updated P5R? (i don't know if that is but maybe work)
or maybe is some mod that is creating the problem (sorry for my english)
i think this maybe work, after unpacking, update your Aemulus, and try to install the mods, i don't know if this will work but maybe yes
