Check your TaskbarGroups\Shortcuts folder. I moved the application and that also happened. When I went there and applied the new icons to those shortcuts things started to work again.

Just a thought: What about a global install path like c:\nuget\nuget.exe (can be appdata or whatever) to streamline all of this? Then you can have this added to the %PATH%...
