Does MToolBox have been tested on FASTQ coming from the Ion Proton Sequencing Platform ?

I used to analyse FASTQ files coming from the PGM system (ThermoFisher); Often, Mtoolbox failed on 1 sample at least ; and I am not able to solve the issue...
