What should I do if I installed Extra+, but on startup the "Submods" folder disappears?

If anything, I have MAS installed outside of Steam, as a separate folder. When uploading "game"(Extra+) content to "Monika After Story", a "Submods" folder is automatically created in "game" (in MAS). At startup, this folder is automatically deleted and nothing in the mod changes.
