If an e-mail is moved to the Trash folder and is then deleted, the old XNote file remains on the disk.

it could be un-trashed. To delete the note file only makes sense upon permanently deleting of the message.

Yes, I see the workaround, but if you forget to remove the XNote prior to the deletion of the mail and then empty the recycle bin you have orphan files.
Maybe the deletion of the XNote File can be done if you empty the bin and up to then it is kept ?

This is saying that the notes file is not deleted if the e-mail is deleted. While this is not a big issue (notes files are small), the notes file is useless if the corresponding mail is deleted. Therefore, it would be good to hook into mail deletion in order to delete the notes file as well.
Deleting the XNote file: this is tricky, as long as users sync the XNote folder/files into other TB installations on other PCs.
Then, user1 might finally delete the message + XNote on his machine, but user2 still has the message and XNote. If user1 also deletes the XNote file, this propagates by sync to all other users having this message/messageId and they loose their corresponding XNote.
I know of corporations syncing XNote files, so this would need some thought. As the sync is done outside of TB, TB cannot know whether XNotes are synced or not.

The report from @froilo is unclear about direct deletion, but if this happens regardless of how deletion happens, then I suggest retitling to something like:
Notes (files) kept after their emails are deleted
Deleting data can obviously cause data loss, but keeping data which is no longer necessary can also constitute a security issue.
