Mouse flashing in every RetroWrapper version, but not in the vanilla version.

Check 1.3.1 and tell if the issue still occurs. I would also like more information. Are you using hacks? OS/Java version etc

Java(TM) SE Runtime Environment (build 1.8.0_161-b12) Windows 10 with hacks enabled. Updating doesn't solve the issue. @kcxx

Just tested @kcxx, hacks are the cause of it.

Looks like it only does that while you are moving. JFrame updates are the cause.
