Naive question: reads mapping to multiple locations

Hi,

Thanks for the cool pipeline! I wonder if there is a way to count (and/or remove) the reads that map to multiple locations. I've seen that option (--exclude-supplementary) but not sure if it deals with these reads. I wonder what is the best approach for coverage estimate: remove these reads or find a way to correct for them. Thanks!
