Configure fails to pull the latest version

Randomly, configure_apply fails because it doesn't find the expected commit hash. If the user pulls the repository manually, everything works as expected.

It seems to happen more frequently when the repository is on a very old commit hash, so it may be related to some missing file in the repository that the tool now checks before trying to pull it.
