Indels in multisample VCF

HI Torst,

Great to see a multisample VCF now - would be great to have indels in there too, or in a separate multisample VCF.

This is quite hard to do in the current framework.

You might need to do vfcallelicprimitives on each snps.raw.vcf then vcfcombine, or use some modules in vt.
