After an update the neo geo games do not start, only neogeo

About a week, I had run an update all and then an update all insert coin, resulting only the neo geo games, if started from the Arcade menu, did not start, while if they were run from console/neogeo , they worked without problems. Now I have fixed by deleting all the files present in the root of ?arcade and inside ?insertcoin/neogeo, re-consequenced update all, restarted the mister fpga, ran update all insert coin, so I solved the problem. But I wanted to ask you, why did this happen? Are there any other solutions to fix the problem? Thanks for your work.
