Unclear if any of these commands will be changing with the new CLI. Confirm with software engineers and update accordingly.

Merged changes with PR #583. Still need to confirm a few commands: quire dev, quire build, quire debug etc.

PR #583 also includes edits to mentions of commands throughout docs. Double-check this before fully closing issue.

This has been updated with a limited number of commands that are currently working. This will need to be updated as more commands are added to the CLI.
