Maintenance for rmarkdown

Hi,

Just some maintenance for supporting R.

  • Fix r fenced block's usability when working with rmarkdown
  • Made a command more general for general use with rmarkdown http://rmarkdown.rstudio.com/ instead of tying it to knitrBootstrap.
