You may need to completely uninstall your bootstrap within the application to be able to install newer commits of the bootstrap, even for updates like beta 2 -> beta 3.1. There is currently no known fix. Uninstalling the bootstrap is not possible in the new version, install the version you previously had your bootstrap on to uninstall.
It's quite hard to uninstall since users who updated the .tipa will need to rebuild an old commit just to uninstall. I'm sure this can be fixed programmatically.
when the new beta version undergoes major modifications, it may be incompatible with the old beta version, so this is required. In fact, you can now use the new beta version to uninstall the old bootstrap then reinstall.
Users can currently mitigate this by exporting sources and tweak lists in Sileo, and easily import all sources from clipboard. Downloading, patching, and installing tweaks yet again wouldn't take as long this time, as users have a list to refer to.
