helper scripts and bioprogs

in order to provide a working docker image, we must provide all of the helper scripts and bioprogs as well. I am not sure about the possibility of this due to license issues. Incompatible code cannot be part of the repo but the docker image can be in a separate repo with strong copy-left. It would be nice to have a separate repo for helper scripts in order to maintain them.

I guess we need to check all licenses, let's start here.

For local development we could start by just using tools where we can make due with just the publicly available code
