How to upgrade a heavily modified old version to the latest?
Due to a bunch of UI/color/etc changes, I can't just overwrite the newest version over my old. If I were to start a new build with the newest version, what would I need to transfer over from my old so that all files, user accounts, and statistics are all there? Is there a guide out there anywhere that covers this? I have not uncovered anything from my searches but would love to make sure I do this correctly.

I am in the same position as you are, with the release of 1720 (thank you @ignacionelson for always updating ProjectSend) I tried with git commands to add the new features to my existing Project Send modifications but lost them. So I did all the work again based on the changes. If someone would give a hand in helping out in a guide that would be awesome.
I use Beyond Compare software (from Scooter Software) to run a file comparison and sync between my modified version and the upgraded version to create my own 'altered' upgrade. I do have a checklist of the changes I have implemented to use as a guide. Depending on how many edits you've made, and where, this may be something to try. Once I have the 'altered' upgrade, I do a replace (as described in the docs). The Includes/sys.config.php file and Uploads/Files/ folder are not changed during the process so files and users/settings/etc. are maintained.
