Hi @plamber, We should need a breakRoleInheritance method for the List / Library to set the unique permissions. Other options would be UpdateDocumentSharingInfo method for the List.
I couldn't find these options in the CLI. If we already have, please let me know. Otherwise, create a new issue for creating a new command.
