This is probably going to be a won'tfix for now -- in short, the parsing library that we use for body text for most Word input makes a lot of assumptions about where the footnotes and references are located at the end of the document, and it needs a significant rewrite to change this behaviour, which is not scoped yet. Until then, errors like this (which result from the parser thinking that the appendices are actually contained within massive footnotes) are going to be very difficult to fix losslessly.
