Per the codex, you should now use wp_enqueue_scripts instead. This was posted in the support forum (https://wordpress.org/support/topic/fix-for-plugin-2/). I've tested and it fixes the problem.
Have you seen this plugin? https://wordpress.org/plugins/resource-versioning/ It handles file revisioning but needs (easy) server config.
