Hi, this is Xiaotao. We recently developed a new method called EagleC (https://github.com/XiaoTaoWang/EagleC) for detecting SVs from 3C-based data. EagleC does not need a background matrix for SV detection and so support any genome in theory. Take a look and hope it is useful in your project!
