Issue with permission/mode change

When the only change that was committed to a package was a change of a file's permissions/mode, then the various beachball commands have inconsistent behavior. Some commands consider that this package has a change and some other commands consider that it does not.

I think that all the commands should considered the package as changed, but the most important is consistency across commands
