This isn't reproducible on latest checkov. Please upgrade the version and if it persists, please share the entire file that is failing and the checkov command you're running.
Originally it was introduced here: https://github.com/bridgecrewio/checkov/pull/2563 The reason was backward compatibility to lower python versions. Checkov has since moved to higher python versions so I see no reason it should...
You're right that it's currently not supported. What you can do is specify the parent directory of the directories you'd like to scan and then use --skip-path for any paths...
@ohookins sure, you're welcome to raise a PR regarding the multiple directory issue. If there's a separate bug with skip-path (although I briefly checked it and didn't see issues) it...
