netVisual_circle: Error in plot.window(...) : need finite 'xlim' values
Running the netVisual_circle visualization function resulted in an error: Error in plot.window(...) : need finite 'xlim' values
Upon checking cellchat@net$count or cellchat@net$weight, all values are zeros.
What could be wrong?
@strawberry098 Have you run cellchat <- aggregateNet(cellchat)?
@sqjin Yes, I ready ran cellchat <- aggregateNet(cellchat)
When I ran computeCommunProb, a note appeared: Molecules of the input L-R pairs are diffusible. Run CellChat in a diffusion manner based on the interaction.range. So I tried to increase the interaction.range value, but the results are still the same.
@strawberry098 You can check the calculated probabilities and associated p-values. cellchat@net$prob and cellchat@net$pval give these two results. I just cannot imagine there is no values after running cellchat <- aggregateNet(cellchat)
@sqjin cellchat@net$prob: all values equal zero and cellchat@net$pval: all values equal to one
Hello,
cellchat is a wonderful tool! I ran into the same issue with running CellChat with my data. all cellchat@net$pval are 1 and all cellchat2@net$prob are 0 Is it because genes of single-cell data is too few? There are only 20000.
I'm really at a loss as to how to proceed, and any guidance would be much appreciated! Thank you for your kind help!
