seems like git dirs is extra pesky I suggest some sort of force feature where everything that can be moved get moved, then copy anything that's left, finally purge the original spot and link to it.

Is this happening while moving in the same drive or another? Because the behaviour when using it across drives is already what you described, check, copy, delete old. However, if the files in the old position cannot be deleted I don't think there is much that could be done by the program
