Custom Message Window Yes/No prompt sends double inputs with Steam's Desktop Layout enabled

Game is started from Start Menu manually, which doesn't change steam's action set from Desktop to Gaming mode.

Currently the issue can be worked around by holding the Menu (Start) button until a message shows up saying the Gamepad action set is activated.
