Not displaying on GHES 3.5

I'm trying to get a copy of this running on GHES.

I've put a copy of the repo on our server and attempted to create a page from the /docs directory; however, once it is published it never displays anything.

Pages is working. If I set it to the /root directory then that README shows up fine.

If I switch to the gh-pages branch then it displays the older variation without any issues.
