Can't user client certs for authentication

when I create a cert and use it for cert authentication in apache or nginx the client certificate is invalid. I verified with openssl verify and the cert validates with the ca cert but it seems any certs created by this scripts are not useful for client authentication. I love the scripts and would like to use them but please help me resolve this issue.
