Focus lost on delete (multiple screen)

Description: Sometimes (see below) when I delete something the focus (active window) changes I have to click again on the window to continue

Setup: I have a multiple screen setup, and I'm running pantheon-files on the main one and kodi on the secondary fullscreen The main window using DVI and the other one HDMI

System:

  • elementary OS 0.4.1 Loki (Ubuntu 16.04.3 LTS)
  • Linux 4.10.0-35-generic
  • GTK+ 3.18.9
  • 17.4 Git:20170822-nogitfound Media Center Kodi

Comments:

  • It doesn't happen if I have another application running on the secondary screen. I've tried with a text editor, for example, and nothing everything is ok.
  • I can have more than those two applications running (like pantheon-files+firefox+... | kodi) but is the same outcome if pantheon-files is in the main and kodi in the secondary
  • The "focus queue" or "window list" (ALT+TAB), when using more applications, doesn't matter at all
  • I've tried with another file manager (sunflower) and the result was exactly the same
  • If I delete a file/dir just pressing DEL nothing happen, only when is SHIFT+DEL
  • Kodi doesn't need to be playing something, just running
  • ATM I don't have another application that can run like kodi in fullscreen to test if changes, I'll try mplayer (on that came to my mind while writing this) later and update
  • With pantheon-terminal while passing a command (paste) with sudo and after a confirmation dialog appeared
  • Main factor in both cases is the confirmation dialog

What to do to replicate:

  • Set two screens
  • Open pantheon-files on the main one and kodi on the secondary fullscreen
  • In pantheon-files, delete a file or directory using the keyboard (SHIFT+DEL)
  • Press a key (an arrow key to move as an example)
  • Something will happen on another application (with the arrow key you will navigate on kodi menus) but not on pantheon-files
  • Focus will be on kodi
