I would like to know if this tool gives the output file containing relative abundances of strains per sample.

The KBase implementation of StrainFinder gives the relative proportion of strains relative to each other but not their relative abundance in the sample. But all you would have to do is use a tool for calculating MAG relative abundances like CoverM, for example.
