The hooked shortcut may interfere with global hotkeys

When I hook a shortcut key, it causes all other applications (like chat software) to stop responding to that key. Are there any fixes for this problem?

Not just in other software globally, for example when I type '[x,y]', the ']' will immediately lose focus and jump out.
