WIP fix Javadocs warnings

Building the project today after syncing the code, found several javadoc warnings. Aiming to fix these before 1.0, as well as spend some time updating the website.

Will create a JIRA issue later, or if anyone would like to take over, feel free to push to this branch & update it.
