[WIP] added citation validator

created a script (check_cite.py) that checks if all the software packages mentioned in the paper are also cited correctly. Checks for all of the packages in the bibfiles folder.

This includes unrelated changes, and have conflicts. I'm happy to show how to fix this with a rebase.
