Potion effects different in chests for 1.9

I believe the problem is the original potion you hold when applying nbt tags for new potion effects now gets carried over in 1.9.

Phasewalker Potion from Totally War II 1.8 http://imgur.com/wO9hLwT The color of the potion matches an invisibility potion. 1.9 http://imgur.com/9HAhm2N Original potion got it's effects carried over with the added Invisibility (3:00) tag

Ironskin Potion from Totally War II 1.8 http://imgur.com/jHAURMW The color of the potion matches a weakness potion. 1.9 http://imgur.com/HNt2MVt It now has weakness added on to it with a (1:30) durability that matches a normal duration for a weakness potion.
