Deprecate --skip-valid option

The --skip-valid option is one of the most misleading things we have. But since it is effectively a part of the API we should tread carefully. #1689 introduces --skip-validation synonym. Things should stay that way for the whole 1.3.x branch.

In 1.4 we could issue a log message when shorter version is used with a deprecation warning, still accepting it. This could be accompanied with the removal of the shorter version from all the documentation (guide, mans, --help).
