[TERM REQUEST] DISGENET Evidence Index

Open jmillanacosta opened this issue 1 year ago • 3 comments

Defined in: https://disgenet.com/About#metrics

subClassOf: ratio

Definition: The "Evidence index" (EI) indicates the existence of contradictory results in publications supporting the gene/variant-disease associations. This index is computed for associations supported by text mining, and by PsyGeNET, by identifying the publications reporting a negative finding on a particular VDA or GDA. Note that only in the case of PsyGeNET, the information used to compute the EI has been validated by experts. The EI is computed as follows: EI = Npubs,+ / Npubs, total EI = 1 indicates that all the publications support the GDA or the VDA, while EI < 1 indicates that there are publications that assert that there is no association between the gene/variants and the disease. If the gene/variant has no EI value, it indicates that the index has not been computed for this association. where: Npubs,+ is the number of publication supporting an association Npubs, total is the total number of publications.

hi, this term is too specific for SIO.

Hi Michiel, understood, though the following classes represent similar DISGENET statistics:

  • http://semanticscience.org/resource/SIO_001352

oh! i didn't remember about adding such a thing! hmm... but i think maybe this came from disgenet not wanting to maintain its own ontology. k, lemme have a think

@jmillanacosta what did you decide to do?

@jmillanacosta what did you decide to do?

We added a sister class to the existing SIO classes to our own development ontology, for now.

can you point me to your development ontology?

Sure, we have it here for now https://raw.githubusercontent.com/BioDataFuse/pyBiodatafuse/refs/heads/main/src/pyBiodatafuse/resources/biodatafuse.owl
