Advice for cases when correcting deviations for metadata is needed

What is the recommended approach to incorporate sample metadata into calculating deviations or subsequently transforming "raw" deviation to corrected ones to remove batch effects etc? At which step can this be done how exactly so it remains statistically sound? Using the deviation (scores) for each TF and sample as input for a batch correction?
