Trouble with tramp

Generally this works well for me. However I'm finding that if I goto an eshell bookmark that points to a tramp URL and then execute a system command in the shell my working directory is changed to be what the eshell had previously rather than where the bookmark put me. If I explicitly cd to the tramp path, then all is fine. If I execute an emacs command, such as "cp", then my path isn't changed.

Do you have any suggestions on what to check to help debug this?
