Incorrect build's modular metadata after rebuild

Incorrect modules.yaml content when one of the modular build items gets rebuilt, modules get duplicated but with different versions (probably introduced by adding a workaround for bypassing Pulp limitations to keep several modules with similar NSVCA). We shouldn't add new modules into modules.yaml, only update them after the build item gets rebuilt
